Yesterday I got told off by my teacher because I hadn't done my homework, and was scared to say to him that I hadn't been well. Then another teacher later told him. Then he came back to me and said it would have been easier if I would have told him directly instead of giving him a "mickey mouse story".
I'm not a native speaker: what does that actually mean? I never heard it before.

when someone has told a 'mickey mouse story', it means that it's a made-up story - a fairytale.

Usually it means a made up story, a fairy tale. It's a slang phrase for a story that doesn't ring true.
