I have a neighbor that lives on the second floor and use's a wireless card in hips laptop for their internet connecton. However, recently my wireless router that connects the desktop computers to the internet is not always staying connected as it did before, is his use affecting my connection or is it something else?

ye do wat the guy above me said and also make sure the router isnt near a cordless telephone...

If you have a wireless connection and so does your neighbor, It may interfere. If you get a ground/cable connection, it wont interfere at all.

try changing the channel of the router! or try to have the connection encrypted! tell him to put his one one channel and put yours on one! and make shure yours is connecting to your notebook!
