well, a villian named Hush shot the tire out about a year and a half ago, that was the most recent time. and the kid that became the second Robin tried to steal a wheel once. other than that, no memorable bat-tire flats come to mind. lol.

There are other ocasions - there is a story from the 60's in which Batman and Superman start having "bad luck" moments - only to find out that they are being the subject of a dispute between Bat-Mite and Mr. Mxyzptlk (each one bidding on his related superhero as being more able to resist to the challenge). The cover of the magazine shows Bat-Man trying to fill a flat Batmobile tire (with a manual pump), and the tire also gets flat on the story (I had the Brazilian translation of that comic, but gave it to another collector).
On a related note (on Batman's ability to overcome tire rouble): in The Dark Knight Returns' first pages, Bruce finishes a car race with more than just a flat tire - he has *lost* the tire (but this is not the Batmobile, either, but an interesting moment anwyay).

Batman supposedly had ‘run flat’ tires for the Batmobile, but there have been times. In the 60’s, Perry White and Commisoner Gordon were temporarily turned evil by something in the (old) Fortress of Solitude, and became Anti-Superman and Anti-Batman. They gave the Batmobile a flat, at which time Batman remarked that it wasn’t supposed to ever get flats. Superman was unable to pump it up again, because he had lost his powers.
