I had just defeated the esper in Barheim passage, then i went to the garamsythe waterway to kill both the orthros and white mousse. But now i can't figure out how to get out of the waterways and back to Rabanastre. Is the only way out back through Barheim Passage???

Yes. you can get out of there by Barheim Passage. It`s the only way to back to Rabanastre. Trust me.

Its not the only way back. If you defeated the White Mousse and got the Sluice key and activated gates 4 and 12 PRIOR to going in the Barheim Passage then you can go through that way.
If you didnt then the only was back is through the Barheim passage. Or you can use the Gate Crystal in the Passage.
