SFMOMA and the Asian Art Museum are great, but very expensive for event space. Try instead one of the bigger art galleries South of Market, for example 111 Minna.
Also:
World Trade Club - on the waterfront with spectacular view windows facing the east bay
The Presidio - spectacular views of the Golden Gate Bridge and north bay, they now have indoor space in the historic converted military post buildings plus access to beautiful outdoors areas for walking/picnic like Crissy Field
Gordon Biersch Brewery - classic old San Francisco building, also with east bay waterfront views
The Market Hall of the Ferry Building on the waterfront (would be great for an event featuring California wine and cuisine)
The main lobby of the Old Federal Reserve building
The conference center at Grace Cathedral at the top of Nob Hill
Top of the Mark in the Mark Hopkins Hotel at the top of Nob Hill
and for fun - the Tonga Room at the Fairmont Hotel.
Re the below -- be aware that Alcatraz gets extremely cold and windy and you will need to pay charter boats to get goods and equipment (and your guests) on and off the island. And the Maritime Museum is closed for renovation until 2009.

My cousin had her wedding at the Maritime Museum, and I think that would be a great venue for a corporate event too. They have an amazing veranda and a beautiful meeting room, both with ocean views. You can get catering there, and there is bus parking outside (or people could just park at Ghiradelli Square). It is also next to Fort Mason, so you could have outdoor activities also. Check it out :)
