The fertilisers used on farms also tend to leach into the water course, encouraging growth of algae, and thus disturbing the balance of life in rivers and lakes.
Similarly, excessive grazing of livestock in semi-arid regions results in desertification- hence the expansion of the Sahara desert.
Over-fishing can cause the depletion of fish-stocks, to the point that large areas of the ocean are affected.
Burning fossil fuels, increases total CO2 content of the atmosphere, and is believed to contribute to the recent increase in global average temperature, which in turn is expected to cause melting of ice-caps and thus an increase in sea-levels.
On a local level, the temperature of the regions surrounding cities tends to be raised relative to other areas, because of the waste heat they produce, and the effect of their vertical aspects on the flow of air-currents. This can create small changes in the weather. The large-scale farming of grazing animals also contributes significantly to total methane emissions, again, potentially exacerbating the green-house effect. That's all I can think of right now.
