For pi and e it is probably because they crop up in so many situations in mathematics, often when you don't expect it. I can remember the surprise I got many moons ago when I was playing around with the function (1 + 1/n)^n and found that its limit as n gets very large is the exponential number e.

Pi more than Phi

because it represents the proportional relationship between the circumference of a circle and its diameter

and the fact that it is an irrational number....it never repeats itself.

It has to do with the almost infinitely repeating numbers but almost worshipping it as some people have is kinda weird.
