me thinks the bases (being perpendicular) must share the plane of their rectangular (cut) face...the rounded bases cant share the same plane and have the objects perpendicular at the same time. secondly, the subtraction is the smaller cylinder with a height of equal to the width of the larger! find volume of larger, minus the smaller volume created by the prescribed intersection.

It is not easy to visualise precisely what is the situation. When you say perpendiculaly orientated, do you mean that the rectanguler cut faces are perpendicular? When you say that the bases share the same plane are you talking about the semicircle bases or the rectangular cut faces. The latter would be what you get with two huts with one projecting from the other.
