The difference is the second comma in the sentence represents a pause in the statement, not the person's speech.
When punctuation is used to emphasise speech it is included in the speechmarks, such as the first comma and the exclamation mark at the end.

All of the alternatives you have presented are identical. So, what is the point of choosing the right one? They are all the same! Actually , the right punctuation should be "Way to go,Sean! That was a great run!",the coach shouted.

This is rather difficult. Most people seem to be opting for C, but some of them have changed it by moving the exclamation mark inside the quotes or leaving it out.

From A, B, C and D, I believe the best choice is A.

The exclamation mark relates to 'That was a great run', and therefore should go inside.
Although there is logic to putting the comma after 'Sean' outside the quotes, most literary works tend to put it inside.
