Since price is not an issue, is Mazda dealership at Fremont, California a good choice to bring the MAZDA6 to them to fix?

Typically the dealer is referred to as the place where you will pay the most for repairs...due to their part cost, labor, and the tendency to replace almost everything that has damage and what not.
If youre not paying, then the dealer is a good place to go. Work will be warrantied and you can be sure that you will get new parts.

Now the insurance company...will most definitely try and get the cheapest repair cost possible...and may refer you to smaller repair shops who may use non genuine mazda parts for repair...going about getting multple estimates for the repair...

but if they said for you to take it to the mazda dealership for repair...go for it.

On a side note...if you are into modifing your car...you can also have the repair shop order your replacement aftermarket parts within the insurance company's quote.

The insurance company will try to put used parts on your car no matter where it gets fixed, since they are paying. Insist on new factory parts and only take it to a Mazda dealer that has a body shop on site if you decide to go with a Mazda dealer. Body shop technicians are not trained by the manufacturer (at least the ones that work next to me aren't), so it really doesn't matter where you go (obviously, a reputable body shop is preferred). It's just more convenient to have a Mazda parts department next door.

Although they can be more expensive i would go with a Mazda dealer i have a 05 Mazda 6i and i only go to Mazda dealers. You will not only get Mazda Genuine Parts you will also have the piece of mind knowing you got your car fixed my Mazda Certified Technicians my choice would be to go with the Mazda Dealer.

The dealership is usually overpriced and the party at fault's insurance many require 3 estimates. Of course dealerships of major corporations have more recourse options for you should the job not be adequate. have a nice day.
