I want to soak my tortoise, but I am not sure how high should I fill his tub. I filled it halfway and I just seen him sink straight to the bottom and air bubbles came out from his nose as well as a fart, so I got scared and removed some of the water. I left just enough to cover his bottom of his shell. Can he swim, or was I just about to accidently drown him?

just leave enough water in to cover the bottom of his shell, he wont be able to swim and he could drown if the water is too deep.

it is good to bath tortoises as this helps to hydrate them and encourages them to go to the toilet, they will also drink as well

NO, they sink like bricks and drown. Why on earth would you put him in water? He's a desert animal. He needs no soaking.
