Use Final Fantasy VIII instead of Final Fantasy VII as the base for the movie, that's definetly the one thing I would change.
The story and designs of Final Fantasy VIII fit better for the look and feel they after in Advent Children, though I guess they used Final Fantasy VII instead due to its popularity.

Definitely the ending...For me, i think it's much better if Aerith is revived because Cloud seems so lonely...
