Winds aloft mean the winds in the upper atmosphere, like the jet stream. These are the winds that carry the clouds. Think of the atmosphere in different layers and each layer has wind blowing in one direction. That is why stratus clouds might be moving west and high Cirrus clouds might be blowing East.
