Many religious organizations are tax exempt. They do not pay taxes. There is also the belief of a separation between church and state in America.
Bush's Faith Based Initiative is to give federal money (money paid by tax payers) to religious organizations that get involved in social reform.
In my opinion, it goes against the beliefs stated at the begining of this answer.

The government give money to many non-profit organizations that help the poor. The "Faith Based Initiative" means that being connected to a religious organization does not prevent the group from receiving such funds. The funds can't be used for religious purposes under the program.

It was a wonderful idea. The government keeps church
buildings tax free, and the churches help their communities
in many, many ways (feeding the poor, free groceries to
the needy, joining Habitat in building homes for those who
cannot afford one, children's programs, some have schools, taking blankets and tents and food to
disaster areas where people don't know where to turn, and
numerous other programs to help in the communities
social problems. The government can't be in every single
community, especially small ones, where the churches are
already there and help gets to people immediately.
