It's an irritating one.

It depends but i think it's not good when you are talking with someone, it just shows disrespect. It shows that you are not focused on the person you are talking to but your mind is set on something else. Wriggling a pen means, something is bothering you. So it's really not good. But as i've said, it depends, if you too are having fun, you can do that. :)

I have a thing that when I lecture, I tend to toss a pen up (just a few inches) and catch it.

In that instance, it was a bad habit because it's *distracting* your students! If it's hanging with friends? It's your cute idiosyncrasy.
Rock on.

I would say a bad habit it makes it seem like youre uninterested or annoyed by what the person is saying or talking about. It also sounds distracting.

Sounds like a nervous habit. If you were trying to make a good impression I'd avoid doing it.

I am afraid it is a bad one. Why? Because initially not only is it distracting but it demonstrates anxiety on your part.

In addition it may be perceived and taken as disinterest by the person with whom you are having a conversation.

A bad one if it distracts the person from what you're talking about. Your hand motions should go along with what you're saying.

It either shows you are nervous, uninterested or annoyed. So, I wouldn't say it's a good habit.

It's kind of distracting for your friend. It suggests restlessness, which insinuates that you're anxious for the conversation to end.
