I disagree with the other two in regards to Thailand. I went to Phuket and it was a fantastic place. I would NOT, however, go to Bangkok as that is where the problems are. You can get to Thailand by land, but I'd suggest air. If flew from Kuala Lumpur (roundtrip) to Phuket for $170USD. We stayed on Karon Beach which was nice and far enough away from the 'tourist area'.....yet it was close enough (10 mins by cab) to that area for shopping. You can buy silk dirt cheap there (suits, shirts, table runners, etc) and the clothing can be custom made within days for very little (shirt $25/suit $100-120, etc). If you make it to Thailand, you need to go Elephant Treking in Khao Lok (about 1 1/2 hrs north of Phuket). It was an amazing adventure.
In Kuala Lumpur, shopping is great (street markets)! They do have original products, but a lot of the knock off are pretty well made (just have to be careful). Any type of food you want is available....especially in and around The Petronas Towers. (The towers also house the KLCC Mall). When in KL, I stay at the Crowne Plaza Mutiara. The service, rooms and food are top notch. It's walking distance to KLCC and the Convention Centre which houses the AQUARINA (a must see if you like aquariums....it's amazing!)
The bus from Singapore to KL is approx $45 USD and takes 4-5 hrs. It's a pleasant drive, food is included in the price, they stop 2-3 times for comfort breaks and the bus I took had a tv in the lower lounge so we could watch a movie or two. Flights are faster (45 mins) but I've not done that so can't give you the price. The local 'cheap' airline is AirAsia....so check that our. They have another new airline but I don't recall the name.
In Singapore, you HAVE to go to SENTOSA ISLAND. A cab ride to the bay isn't very much...then you ride over on a SKY LIFT which is awesome and you can spend the entire day on the island........the activities there are numerous AND there is a beach....it's really, really, nice!!!!
If you have 15 full days (excluding travel to/from where you live), I would think 3 days/3 nights Singapore.....1 travel day to KL.......6 days/5 nights Kuala Lumpur.....1 travel day to Thailand......4 days/3 nights Thailand.
DON"T TAKE CHEWING GUM into Singapore (it's against the law). If you smoke, don't take more than a few packs of cigs into Singapore as you aren't allowed (they'll destroy them at Customs). As far a KL and Thailand, there aren't many NO-NO's.....KL is VERY hot and humid (acutally Singapore and Thailand are as well).....and most days have 30 mins or so of rain......(unless it's monsoon season!!)

Avoid Thailand for now, they are having problems with insurgents in the South, safer to keep away.
In both other countries the death penalty is enforced for carrying illegal drugs. Do not carry anything of that nature. An Australian was put to death just over a year ago in Singapore. The authorities there do not relax the death penalty for anyone. Parts of Malaysia it is frowned upon for unmarried couples to share rooms.
Lots of good hotels. You will probably get the best deal by booking on the internet. Just go to www.dogpile.com and do a search for "Hotels in Singapore" "Hotels in Penang" etc and you will be able to see what is available...most hotels in the region are on-line and give details of services offered, show pictures of rooms etc.
There are more things to see in Malaysia as Singapore is not so big, I would spend 2/3rds of the time in Malaysia.
In Singapore they have literally thousands of food stalls selling local foods of different types. They are very cheap and most of the food is excellent. To determine which stall sells the best food, go to the stalls that have the longest lines of people waiting.
Malaysia is less expensive than Singapore.
Between Singapore and Kuala Lumpur there is both a bus service and train service. By road (freeway most of the way)about 4 hours, train should be a little faster. If your travel agent does not have details your hotel in Singapore certainly should.
It is better for you to get yourself a travel guide and when you are in Malaysia hire a car, in Singapore car hire is much more expensive. East peninsular Malaysia is well worth visiting but beware that in that part of Malaysia some of the religious authorities are very strict and do not allow alcohol in some places.
A drive through central Malaysia stopping at the old guest houses is a way to become familiar with the jungle and enjoy same great curries.
Between the two countries there are many places of interest. It is better that you use a guide book to home in on the places that suit you.

If u want to choose between Malaysia & Thailand, ur best bet would be Malaysia , coz South Thailand is having some problems.U can take a budget flight from Singapore or take a bus which wud take u around 5-6hrs to get into the heart of Kuala Lumpur.So i'd take a flight instead.Buses wud be much cheaper but flights can be time saving & faster.Will list some links so u can refer to.it depends on what wud interest u in Malaysia,in order for u to know how long u wanna stay.There is a lot to offer in Malaysia.U can opt for sun,sea & sand or shopping around the city itself.A must see in KL is the Petronas twin towers.Was the tallest building in the world till Taipei took over.U can get more info at the links below!Oh its also Visit Malaysia 2007 so its worth a visit for sure.Cheers!
