1 or 2? If it's 1 then you have to lure the big daddy into the centre of the room. Keep him low on energy but not so much that he will fully recharge. Run around the outside of the room and through the jump ramps (I think you have to land on a mark on the floor each time). A beam will then strike him from the top of the spacecraft dropping his energy very low. Then wack him with your cannon to finish him off. If you need to get him into the center of the room in the first place, drop his energy so low that he has to come in and recharge.
