I've done this before. Go to the hardware store and get drill bits especially made for glass. The problem? If you have to drill a lot, you'll need to buy a ton of them; and they're a bit more expensive than regular bits.

how big will the hole be
if for a flex then put cross of
insulation tape to mark spot
this will stop the drill bit slipping
then with a diamond tip drill
very slowly drill to required size
if larger is required make
a row of small holes close together
and with a diamond edged file or
saw blade join the dots.
if all this is to much a glazier will do
this for a small fee or there again
large depending on the glazier

Fill the bottle with sand first. Use diamond or carbide bit before you start drilling, take the bit and gently tap/score a start point so the bit doesn't wander,then drill away, let the bit do the work. The sand is for added strength dump it out when your done.

paste a masking tape over the bottle and mark the point to drill and use a masonary drill bit

Are you trying to make a bong?!! Place a piece of duct tape where you want the hole and drill with a pointed bit - v. carefully.

First put tape over the point that you want to drill a hole then start very slowly and WEAR GOGGLES!!

The bottle has to be secured to prevent ANY movement.
They make bits that are used for glass...I suspect you are making an insense holder.
