Just keep the cover on but keep the vents clean. As your computer has its own mini ventilation system, it is constantly bringing in dust from its environment. An accumulation of dust can greatly inhibit your computers cooling abilities. It is a good idea to clean this dust out at least once a year. The safest method to do so is by compressed air, which is available in cans at your local electronics store.

Taking the cover off will not "cool" the chips, it will actually make them warmer.
Air flow across the heat sinks cool the chips. Cases are designed to create maximum airflow across components when the case is closed. Opening the case, or leaving off the cover, will actually cause dead air spaces across the heatsinks.

insects probably wouldn't damage anything. but dust will. if you have enough fans then taking the cover is a bad idea. if you don't have enough fans, then taking the cover off might help to keep things cool. but you need to find something you can cover it with, like a cloth to keep the dust out. too much dust might cause a short circuit.

I haven't had a cover on my Case in years. One reason is for cooling, the other reason is that I'm always upgrading or changing parts and I lose the screws :-)
Nothing will happen. Just be careful, because there will be nothing to keep your cat, dog, gerbils, foot, etc, from hitting the delicate components. Make sure it's in a protected space.
