Most of their stores like to move merchandise. It's an important part of how they'll make their money. So although they might not sell some of those characters now, it's not to say they didn't in the past.
Regardless, because of the above, they tend to stick to the most popular items in most cases so that they can sell more stuff.
Now although you're in California, there are a couple of stores in Florida near and in Downtown Disney that do stock some of the less mainstream characters. Just do some additional digging w/ the cast members to find the name of those stores as I don't recall them at the moment. (sorry about that).

There are different reasons why certain characters aren't seen in stores as much. Sometimes it's seasonal, sometimes it's popularity (or lack thereof) of that character, sometimes they phase them out (such as, they sold them in stores before, but maybe not right NOW, but they could possibly sell them again in the future), etc. Sometimes it depends on if there's a movie coming out or already out that has that character in it.
Some areas of the park have certain characters...you'll find most of the Pooh characters in Critter Country, for instance.
Having worked in Stores/Merchandise at Disneyland, I know that they DID sell items with these characters at one point, and most likely sometime in the future they'll be brought back again for a short time, etc. But if you look real hard and take the time to check all the stores and ask cast members, you can find little items with these characters on them...just not a big selection.

While all the answers are accurate, another reason could be the current litigation against Disney by the Milne family, seeking compensation for sales of character merchandise. Disney bought the rights to the story, but those rights apparently did not include merchandising (dolls, toys, puppets, stickers, etc).
To my knowledge, part of that litigation has been resolved, but part is still pending.
