well first you cant shoot a ninja cause they are ninjas dammit, and you cant kill pirates cause they be invincible, so i guess the dragon would....you heard me, the dragon, they live in the Caribbean righty?

That depends on the director, the director normally chooses the winner. What you are suggesting happens only in movies not in real life. Ninja and pirates? for one thing ninjas did not cross the sea coz they lived inland of japan. and pirates do not go inland, they raze only the villages near the sea.
and the most obvious is there are no ninjas in the caribean.

No one would win because the pirates are captaining the boat and when they go to fight the ninjas, the boat crashes into a large rock and sinks.

Argh it be a question worthy of geat debate. Sadly the ninjas have it, but only just. I'm picking the smallest ninja would be the only survivor, and his spectacular final move would rattle the chains in davey jones locker. Pirates are cooler than ninjas.

hmmm pirates would be on there home area.
and the ninjas could easily dodge the bullets. i tihnk the ninjas would win. they can jump and fight so fast its crazy.
