The answer to your question is both. The tracks do go through the hills and under ground for over a third of the tracks. The tracks that go between the east bay and the city are in cased in a tube. It is like a concrete pipe that has the tracks inside. The casing is moored to the bottom of the bay. The bay tube has proven to be very safe and was one structure that was able to sustain the 1989 earthquake with very little damage and was a life source for people to get across the bay. In the city of San Francisco, ALL BART tracks are underground, one long continuous tunnel till it reaches close to Daly City. And on the otherside of the San Francsico Bay, in Oakland, most of the track is also underground. However, the tunnel that connects the two is called Trans-Bay Tube, and that is concrete tubes..3 to be exact. (2 Transit 1 walkway for escape/maintenence), which sits partly on the bottom of the bay, and partly under the bay bed. Ive seen a map of the system long ago, and the plans to dredge and sink the tunnel, then cover some of it with the bay bed bottom.
Over in the Berkeley hills and through Oakland hills the tracks go through tunnels again, but in the south end of the East Bay and north and far east ends its all on land..no tunnels.

There are tunnels through mountains for BART. There is an articulated concrete tube-tunnel on the bottom of the bay as well. When there is an earthquake this articulated tunnel can flex along with the ground which keeps it from breaking open. You can't see water from inside the tube. It is enclosed, and is dark with lights every so often as you speed through it.

Bart who? Do you mean Bay Area Rapid Transit? If you were in the water could you see fish as you go by? A tube tunnel with tracks takes you through the bay. Are you traveling today?

all bart lines go through either air or ground. some times the tunnels are underwater, but most are either at sea level or up.

they go throught the earth...in other words, if a window breaks on your train or you get stuck, you'll be perfectly safe...no chance of drowning.
