In the Confederacy it was President Jefferson Davis and Vice President Alexander Stephens
It is generally accepted that the Civil War was over before the death of Lincoln.

Lincoln was President. He was elected in 1860, served one full term, and was re-elected in 1864 (weird fact, the Presidents who have been assassinated, have died in office, or who have had someone attempt to assassinate them, all were elected in an election year that ended with a "0".....)
I don't know who was Vice President.
