My favorite is from the mid 80's when William Shatner was hosting.
They did a skit in which the Enterprise had been decommissioned and the bridge had been turned into a gourmet restaurant.
Kirk was the host, Spock and McCoy were waiters, Mr Sulu was a busboy, Scotty was the chef and Khan was Kirk's nemesis, the health inspector.

It has to be when Phil Hartman was playing Frank Sinatra hosting a talk show. Sting was playing Billy Idol.

It was hilarious.

My favorite is between Schweddy Balls, and recently The Deephouse Dish show hosted by Kenan as Dynasty and the other guy as T'Shane. The musical guests were Kevin Federline (too funny), Beginning Chang (Maya Rudolph), and the other lady sang this song called "I want cologne for christmas." these two are the best to me, but i just started watching SNL (im only about to turn 13 :D)

It is a tossup:

When Derek Jeter was on and they did a skit about a mexican restaurant called Derek Jeter's Taco Hole, the song was set to Kokomo.

The Rock (Dwayne Johnson) and Chris Kattan were doing a skit about cavemen and they were the speciman of cavemen. Chris Kattan just hung on to The Rock like a monkey hanging on a tree. He even picked nits out of The Rock's hair!

Gilda Radner doing Roseann, Rosanna, Danna; Dan Akroyd and Jane Curtin doing the news, and yes the all time favorite Buckwheat (Eddie Murphy) getting shot. Hilarious!

Can't remember a particular skit, but it would have been when I was watching: Chevy Chase, John Belushi, Gilda Radner, Eddie Murphy, and that crew.
