go with the first person and use Henre wet patch. it is sold at home depot and probably Lowe's you also want a couple of other things a couple of disposable 4-6in putty knifes(plastic) also sold at any big box stoor. a pair of latex gloves. if the hole is big you will need fiberglass mesh as a support for the patch also sold near the patch compound. Finally it would bee good to buy a gallon of Mineral spirits. It will dissolve the patch material from skin and tools. a final bit of advice is wear some cloths you aren't afraid to get dirty. but pacing those roofs is easy and i have done it several times before so you should have no problem.

First you must isolate where the leak is coming from; visually inspect the roof surface for any apparent deficiencies over the leak area. Once you've isolated the problem area (If you've found the hole/crack etc...) spud back the rock (get it out of the way) about 4" from either side of the deficiency. You'll need to have purchased either Karnak, Henry etc... Roofing Cement (any will do - ask for help at Home Depot) and Fiberglass Mesh Fabric. Evenly trowel out the 'Roofing Cement' over the area that you have cleared. Once you have done this lay the Fiberglass Fabric in the roofing cement making sure to not extend it out beyond the edge of the cement. Once this has been done, it's good to let it setup a little bit, and then trowel on your top layer (called the 3-course method). Of course it could be your flashing's and that's a slightly different story.

*** if this is an EPDM (or ballasted rubber roof) do not do the above, it won't work - only use on built-up roofs (some call it tar-roofs) - if you need help telling the difference let me know
