Your barn is on low land apparently, the only way to stop the flooding is to build up the sides of the barn with Silt sand, it hardens like concrete and is not that expensive.Your sand will eventually be washed away by the flooding.I don't know how big your barn is as to what size truck you will need for the job.I had to do the same @ my place because of a similar situation. The Silt around my barn has helped tremendously.

We had this problem in one of our stables located on our property. The most important thing you can do is relocate your horses to a dryer stall or paddock- you'd hate for your horse to get thrush.

Find the prime location where the water is leaking in. If it's a hole in the roof- then the best thing for you to do is patch the hole up. If your barn doesn't already have rain gutters- go ahead and put some up or have them installed. This way you can relocate the water to a different area that won't run into your barn.

However, it may be a busted water pipe running under your stalls- if you know where your water line is running and it does happen to be under the primary flooded stalls- this could be your problem. It's simple and easy to fix. Simply get the proper equipment from your tractor supply and try and locate the leak. Turn off your water when you find the leak and with a pipe saw cut off the area that is leaking due to a hole or crack. With connectors, pipe cleaner and pipe glue you can patch up the spot. This will also improve water pressure.

Ok, what you need to do is strip the stalls that the horses are in completely, of EVERYTHING. (of course make sure your horses have another stall to go in and dont expect to get it done all in one day!) Go to a tractor supply store or another place near you and buy a EQUIterr draining mat for each stall... you can find more information about them here...

In short, i can tell you that they are very level and comfortable for your horse, you just put whatever bedding you use right over top of it and it drains urine and other liquids!
