I have a 1999 Cougar, and lately it idles very rough (especially when warmed up), shifts hard sometimes, poor performance, and the engine idle speed will vary when in gear at a stop with a tap, tap, tap... knocking sound/rough idle. I had the car in the shop for a check engine light, and they replaced the EGR valve, sensor, etc. The check engine light has not come back on, but still having the above issues. Very concerned. Thanks...

Either the timing is bad, or one of your sparkplug wires has come loose, or there is a loose (or leaky) vacuum hose somewhere near the fuel injection/fuel pump.

Idle and Tranny seem like two differnt things. My truck was ideling bad. I took the carb half way off and cleaned with carb cleaner, run fine, The tranny.. Well I also had a car that made noises, I brought to the dealer, and they said need new tranny. I looked online about it, and it told me to disconnect the battery terminal's and put them back on. Well first, while they are off, turn the key, to get all eclectricty out, then put them back, they claim it resets the sensor in the tranny. I didnt hear anything more after that. Noises and shiting rough, can be many thing though. Sorry about all this though, i know how it is about not knowing whats going on, and what might happen. I go through it every day :[

when cruising at very low engine RPM does it "surge", does it feel like something is adjusting the throttle by small increments even though your foot isnt moving?

if it does then it might be a vacuum leak
i dont know about 1999, but in older cars the transmission is controlled by engine vacuum

vacuum is a tough thing to figure out on a factory vehicle, i would have assumed the shop would have noticed low vacuum because there is a sensor that detects it(MAP sensor). i have a rather stripped (vacuum line wise) hot rod and it took me sometime to realize where my current vacuum leak was

did you know that vacuum pressure was used to run the cruise control in 1979
incidently, i bypassed the cruise control and half of the other junk it ran to long before i pulled out of the garage
with electronics running stuff, mechanics may have forgotten about vacuum leaks

Bring the car back to the shop and ask them to double check the vacuum lines.

The EGR recirculates exhaust gases back to engine to help it cool down. My guess is that the EGR valve is partially open and opens up more when engine gets warm.

Either the new EGR they gave you has a leak or they put in the wrong vacuum line on the EGR.

Knocking is usually caused by ignition timing, or bad fuel. I would have the engine position sensor checked, maybe the magnet that tells it where the engine is has come off, etc. It is also possible that the timing chain/belt has skipped, getting the engine timing off.

Try to clean the Mass Air Flow Sensor (MAF). Or try to clean or replace your Idle Air Controller (IAC). The MAF is farely simple to clean, with some electronics contact cleaner. Search it up on Yahoo!.
