No vote is ever wasted, the very fact that you participate in the process is important. While it is true that third party candidates usually do not get elected it doesn't mean that you shouldn't vote for them. The party faithful on both sides will always try to discourage you from that action because it strikes at their support base. If more people would deny the party illusion regarding third party candidates and actually break out the mold we might see some change in our system. Either way, rest assured that both parties will continue to make it as difficult as possible for anyone not under their banners to get elected. It's just a matter of self preservation.

Some people feel that casting you ballot for the long shot is a waste of a vote because he has no real chance of being elected. I think we should vote for the person we are in agreement with, regardless if they are Republican or Democrat.

It's not wasted as long as you vote. But, to answer your question, I think people say that because there isn't a high probability that your candidate will be elected anyway and they think that you are taking away a vote from one who can get elected. You vote for whom you want.

If it makes you feel good, fine. But so far, third party or independant candidates have vanishingly small chances of ever getting elected (Joe Lieberman was a welcome exception).
