Well, my favorites tend towards comedies and romances, like my favorites "But I'm a Cheerleader", "Better Than Chocolate", "Mango Kiss", "Trick", "Another Gay Movie", etc..
But some really good ones for class, which would deal with issues and open up lots of discussion, might be these ten:
1) "Latter Days"- a gay Mormon guy comes to the realization of his sexuality and has to deal with it- really awesome, dramatic movie.
2) "Robin's Hood"- a very interesting film that I think is good for teachers and class because it deals not just with sexual orientation, but also with race and class, when a social worker and her lover start robbing banks and giving the money to the impoverished community.
3) "The 24th Day"- a very good, dramatic film about AIDS and unprotected casual gay sex and its consequences. It's tense, sometimes reads like a play, but overall very good and important on a topic that needs to be touched on at least once in any good GLBT study.
4) "By Hook or By Crook"- another movie in the same vein of "Robin's Hood", this one is a little more arty, but still very important for the community. It deals with sexuality, gender identity, discrimination, class, and mental disease, all while having an uplifting story about friendship. Better yet- it is one of the few films to show real butch lesbian women in a non-stereotypical way. Really good film.
5) "Bent". The story of two gay men fighting to survive the horrors of the Holocaust. It's haunting, a snapshot from history and really important. Definitely will touch people.
6) "Prom Queen". A very fluffy film, but good message, sort of close to home for students who aren't very familiar with the deep gay issues. Gay high school students fight to have a normal prom.
7) "Angels in America". The quintessential movie.
8) "The Laramie Project". An HBO film based on the play that was based on real interviews with the inhabitants of Laramie, the Wisconsin town where Matthew Shephard was killed. It's not a fantastic film, but it still hits home, and makes for good discussion.
9) "If These Walls Could Talk 2". Another HBO film, but a really good one with three 'stories' of lesbian couples, which are connected by the fact that they all take place in the same house. Each story deals with aspects of lesbianism (the denial of spousal rights, prejudice against butch/femme couples in the feminist 70's, and having children with sperm donors). Good issues, and nice acting by all around.
10) "Philadelphia". Another good, important movie that deals with AIDS, this time more political than "The 24th Hour", which is much more personal. Wonderful performance by Tom Hanks.
Hope these help!

For showing a class I think a great movie would be "Gods and Monsters" with Ian McKellan and Brendon Frasier. It won many awards and I liked it. Its about the director of the movie Frankenstein, James Whale (Ian McKellan) who befriends his gardener (Brendon Frasier) and draws him in to his world. Kind of hard to explain since its been about 8 years since I've seen it.
I never saw it all, but Boys Don't Cry was fairly popular and is about a transgender.

Torch Song Trilogy is a good one... it deals with a lot of LGBT issues like parent/child relations, transgenderism, homophobia, gay adoption/parenting, coming out, and a really sad gay bashing incident. Plus it stars the great Harvey Fierstien.

Lost and Delirious
Main Characters in it:
Piper Perabo ... Pauline 'Paulie' Oster
Jessica Paré ... Victoria 'Tori' Moller
Mischa Barton ... Mary 'Mouse' Bedford
Jackie Burroughs ... Fay Vaughn
newcomer to a girl's boarding school is befriended by her two new roommates, and later discovers they are lovers. When one of the lovers decides she doesn't dare continue the relationship, the other becomes desperate in her attempts to win her back. Written by Bill Davis
Mary Bradford (Mischa Barton) is a shy, naive, freshman newcomer to a fancy girls boarding school where she strikes up a friendship with her two senior roommates, the overachieving Tori Moller (Jessica Paré), and the voraciously poetry reading, unapologetic, closeted lesbian Paulie Oster (Piper Perabo). As Mary tries to adjust to her new suroundings, with some guidence from the local groundskeeper Joe Menzies (Graham Greene), she soon learns that Paulie and Tori are lovers. When Tori, under pressure from her classmates, wants to break it off with Paulie, she resorts to extreme measures to win Tori back.
It's not only a good Lesbian movie it's also a good REALISTIC love story to a point. There is a nude scene but you just see the breasts.

I highly recommend "Beautiful Thing'. Its a sweet story of young love. The soundtrack is great too.
Hope you have a chance to watch this movie. Enjoy!
"But I'm A Cheerleader" is fun. Rupaul is great in this movie and N. Lyonne is perfect as a cheerleader.
"Stonewall" is good too!

"Show Me Love" is an okay movie. It's about Swedish teenage girls attracted to eachother, but one's popular and doesn't want to ruin her image.
