so far, the main character woke up and found that no one is there, and no bodies. he tries to find his gf, on the way, he finds a squirrel, names the squirrel pete, finds people, befriends the people, finds out his parents might be eaten by canniballs and goes with his best friend to find his parents. They are okay.
That's just the main details...
I want to answer the question of what happened to mostly everybody. I want the squirrel to be important. I was thinking about something to do with aliens, but I'm open to suggestions. it's for my ninth grade english class so keep it pg rated. Creative answers are best.

oh, and also, not all the people are gone because of canniballism.

they find his parents, but their is a problem, they are kept prisoners by a evil alien doctor. They tried to fight the aliens but the aliens where really tough. Then the squirrel appeared and defeated the aliens, with his cool moves, and with his teeth and his tail he got the parents out of the cage that they where in. Then they returned home and lived happily ever after.

The squirrel was part of a lab group of animals used in he development of an experimental biological weapon. It was a vector for a deadly virus (that means that the squirrel carries and transmits the virus). Due to cost cuts the security was not as good and the animals escaped spreading a disease that caused people to be honest about there feelings and do and say what they wanted and relinquishing all responsibilities.

Some became murderous and violent, some became rapists, some canibals. Those are the obvious "evils within". Your task as the author would be to propose the possibility of a "resident good" and evaluate which side would win, if any.

Your main character is still in a dream state, inspite of the waking up. He's actually having a 2-dimensional dream. I just invented it...you can probably think of a better term. In the 1st dimension, it's exactly how you described it. In the 2nd dimension, he finds all the other "missing" people PLUS the same squirrel (Pete). In other words, the dreams would only make sense if they are meshed together like a completed jigsaw puzzle. What is the importance of the squirrel? Pete is the only constant in both dreams - he is the key that will enable the main character to finally figure out what's happening to him.

The squirrells were the ones who have been talking to the aliens all along, and they were all allowed to choose a few humans to spare a horrible demise (there are a LOT of squirrels in the world you know, so maybe only 1 person per squirrel?)

I just had an idea, you can lead up the story, then this can be the last few sentences..

The squirrel looked down upon the world, and among the war and peace, found contentment. He turn his tail upon the scene, mumbling, "Well, one down, 2 more to go..."

make the squirrels robots controlled by aliens... and the aliens are using mind control to turn humans into cannibals....make Pete a robot that the aliens sent down, but he is a rogue robot and wants to help save the earth

It turned out that the world did" revolve around" your main character, as if she was God and oblivious to this fact and only the people who they ended up really caring about and were believers in her were still left alive? The rest faded into non-existance .
CRAZY....but maybe it would work?????
