If you have double positions for everything you could put max games at 81, other than that, I don't think that there is a way.

I'm not 100% sure I understand. You mean you START 2 catchers, but have a 162 limit. That's pretty bizzare. Or do you mean one starts, and how do you factor in the backup?
If you mean the first option (I think you do), then this creates some interesting strategy questions. How you deal with it would depend on how vast the difference is between your first and second catcher. Let's say you have Joe Mauer and Paul Lo Duca. Big gap. For the first two thirds of the season, play only Mauer, leaving the second spot open. If you know Mauer is taking the day off, play Lo Duca. Otherwise, he rides the pine until the 2/3 mark (or whenever makes sense). At that point, start playing both daily. This will insure that you will both get the maximum amount of games by Mauer, and the Maximum Games allowed by position.
If your two catchers are reletively similar, say Mike Piazza and Kenji Jojima, be especially quick to yank a slumping player, as you will definetly go over the limit. Other than that it doesn't really matter, as you will hit 162 either way, and don't care which catcher gets you there.

Generally yes - your catcher position gets 162 games. If you've got two catchers you could play one at Util and give them both 162 games, but there isn't a catcher worth blowing your utility position on.
