The EEO commission opens an investigation against the company. Depending on the nature of the complaint, they will send a letter to the company which indicates that the complaint has been received and that the company must provide documents which refute the claim, such as:
-applicant records
-pay data
-hire/termination data
-employee population data by age, ethnicity, gender
etc., etc.

The burden of proof is on the company to prove that they didn't do something wrong.

I'm assuming you're not currently with the company, but if you are, be aware that they will know who complained. It is illegal for them to take retaliatory action against a whistleblower.

They conduct an investigation which may involve speaking with you, the employer and reviewing your employment records with that company. They may assess fines or penalties if determined that the company has acted in an illegal manner. Additionally, their findings are part of the public record.
