The father is the guy that was helping San learn English (the one she was gonna leave Jin for).

We dont really know for sure who the father of Sun's baby is and we dont really know what the black smoke thing is. There are lots of theories about the smoke. its a project gone wrong, its everyone's jumbled emotions... And Sun's baby could either be Jin's or the man who taught her English, who she was supposed to marry (before she even met Jin) but he was in love with anther woman so he wasn't interested in Sun. Anyway, that relationship didn't work out and Sun was contemplating leaving Jin and the other man was there for her and they ended up sleeping together. And since Jin is supposed to be infertile we are to assume that its this other man's. However the island works in mysterious ways and you never know!!
