i love yokohama sea paradise(not in tokyo though).the mega aquarium is awesome and the roller coaster by the bay is great,i practically washed away my mascara after the ride.its scary but its worth the ride.be sure to come with couple of friends it would doubled the fun.btw universal studios (in osaka of course not in tokyo also)is not quite impressive i regret the fact that we spent big money on bullet train and hotel accomodation just to be there.but in case you really wanted to go i suggest you visit also the tempozan the largest ferris wheel in the world and the big aquarium i forgot the name its in the same vicinity so as to maximize your stay.you can ride ferry boat from universal studios to go there or by train.goodluck and have fun!!!

Tokyo Disneyland and Disney Sea are both great places, although they are located in Chiba and not Tokyo. Universial Studios is great also, again it is not in Tokyo, but in Osaka.
Located in Tokyo is Tokyo Dome City. It is a theme park surrounding the Tokyo Dome. It is not as elaborate as Disney, but it is very nice and located in the middle of Tokyo.
Located on the outskirts of Tokyo is Tokyo Summerland. It is an indoor beach that is open all year. Durin gthe summer the outside pools are open. It has many child and family friendly areas and pools.

Universal Studios is in Osaka.
For me it's a toss-up between Tokyo Disneyland and DisneySea right next door.
Disneyland is bigger and has more rides but also more crowds.
DisneySea while lacking in rides does have some good ones like the Indy Jones one and Center of the Earth. They also added a rollercoaster two years ago that scared the crap out of me.
DisneySea has alot interesting spots to walk such as a mock-up of a Rennaissance castle, Venice, early 20th century Boston, Mayan ruins, fairy tale arabia.
Best of all you can buy beer there.

Tokyo DisneySeas.
No question...
Disneyland is fun & all, but it's really evident that a lot more planning & thought went into DisneySeas. The different sections of the park link better, the content targets a slightly older audience, and the attractions are far more exciting.
I'll only go back to Disneyland once my son drags me there. DisneySeas I'd happily go back to with my wife & friends.
