Relativity, period. It turned everything everyone "knew" about the universe upside-down. Quantum theory, including dark matter. Also, M-Theory/ String Theory, if it turns out to be true. Who knows though. We spending millions and millions to try and prove it.

In my humble opinion the theory of evolution is the most important. Followed by quantum theory and special and general relativity.

Umm, Electromagnetism, Relativity, and Quantum theories. That's really about it, all other theories pale in comparison.
