In general both are fine and work well. To me the second one would be more personable, said or written to another whom you actually care about as opposed to just being curtious or friendly towards another.
"Have" a good day is telling someone... a command.
You "hoping" they have a good day is projecting good thoughts towards them/for them.... more along the lines of a blessing imparted upon them.

"Have a good day" sounds better...
"I hope you have a good day" makes it sound like you're needy or special or something... like... you'd make a good stalker.
