The video was meant as an anti-discrimination statement. the black guy is falsely accused of a crime he didn't commit. Madonna witnesses the crime and eventually testifies to get him free. She dances in front of burning crosses to make clear that she is against groups like the Ku Klux Klan and other racist organisations.
She combined that with religious imagery as a reaction to her very strict catholic upbringing.
