The smallest part of the atom is the supposed quark. The quark makes up the proton and neutron. If you mean known smallest part, then the electron is the smallest.

An atom is supposed to be 99% nothing. The empty space inside is supposed to be the smallest thing, therefore, if you theorise space as a continuum.
