Will it be or has it already been in theatres?

The flap about Hounddog is because Dakota Fanning's character is raped in the movie and it's fairly graphically portrayed. From what I've heard, it's done as tastefully as possible for that kind of thing and you don't see her nude. But many people are upset just by the fact it's happening.

Right now the movie is making the film festival circuit and it doesn't look like any official release date has been set. Odds are if it every comes to theatres it will only be available in major markets like New York, LA, Chicago, etc.

At this point the movie hasn't been rated and it's entirely possible it won't be submitted for rating because they know it will get an NC-17. Being unrated or rated NC-17 will really limit what theatres will play the movie even if it's made available to theatres. It also looks like the movie hasn't been picked up by a studio which could be an indication they won't find the major backers and/or the movie will be released straight to DVD.
