The movie has an underlying theme of Fortean unexplained events, taken from the 1920s and 1930s works of American intellectual Charles Fort. Fortean author Loren Coleman has written a chapter about this motion picture, entitled "The Teleporting Animals and Magnolia," in one of his recent books. The film has many hidden Fortean themes. The fall of frogs is merely one of them. One of Charles Fort's books is visible on the table in the library and there is an end credit thanking Charles Fort. The other answer could be There are various references to Exodus 8:2, like when the humidity is recorded to be 82%. At the very beginning, the man being hanged bares a sign reading '82'. The plane that kills Darion has '82' painted on the side. At the beginning scene of the show "What do Kids Know" a fan is seen carrying a sign reading "Exodus 8:2" before an usher removes the sign; the most concrete reference towards that verse in the Bible. Also, the Officer Jim's voice mailbox says that his automated answering machine number is "82." Anderson did not originally include these allusions in his screenplay; after Henry Gibson brought the passage to his attention, he worked it into the script.

It never did reall say why it rained frogs. (Un less I missed that part).
Stranger things have happend.

This is what I found for you (and me LOL)
What was the meaning of the scene in Magnolia when frogs fell from the sky?

Frog showers have a long and storied history. A Scientific American article from 1873 states, "A shower of frogs, which darkened the air and covered the ground for a long distance, is the reported result of a recent rainstorm at Kansas City, Missouri."

The prevailing scientific wisdom dictates that violent thunderstorms or tornadoes pass over ponds, pick up small amphibians from the water, then deposit them many miles away. The forces of nature don't limit themselves to frogs and ponds, however. In 1995, a storm in Iowa swept up and then rained down unopened soda cans. No joke.

In Exodus 8:1-15, a shower of frogs is cast down by God on the Egyptians for their refusal to set the Israelites free: "And if thou refuse to let them go, behold, I will smite all thy borders with frogs." All the characters in Magnolia seem to be struggling for some kind of freedom. Maybe there's a connection there.

I can't do better than Karen already did, but I absolutely am in love with that movie, so I have to add a bit of just fun information.

When tornadoes move over water, they can suck up all the life in the body of water. It's been recorded that towns miles and miles away from the tornado have been rained upon by fish and frogs, turtles, etc. It's because they get sucked up into the air and then dropped or released. Obviously, this isn't the case with Magnolia, but I just thought I'd add it as a fun fact. Is it rare? Yes, but it can happen.

I will give you the best theory I have heard. In the Showtime series "Dead Like Me" it was recounted of a fable about a young girl who is given charge or a box and she is told not to let what is in the box out. As time passes however the girl opens the bow and out pops a frog. The girl thought nothing of it but when it was noticed that the box was empty the girl was asked what happed to what was in the box. She thought the frog. The person told her, no, death was in that box. And that is how death came to be released on the earth.

In the movie, Magnolia, it rains frogs on all who are touched by the man's death as he is dying.

In dead like me, the girl who die finds her frog after she dies and makes it her pet signifying that she is a master of death.

I suggest that there may be a strong connection here.

It's from the bible. When I saw the movie in the theater I noticed the numbers 8 and 2 used throughout the movie. The first time I noticed was when the guy jumps off the rooftop there are some wires that looked like they were intentionally arranged to form those two numbers. It really stuck in my mind. Then throughout the movie those numbers appear together. At the blackjack table, in addresses, etc.

Exodus 8:2 reads: "And if thou refuse to let them go, behold, I will smite all thy borders with frogs".
