Males have nipples because all fetuses follow a similar path of embryological development until the fourth month in utero, when a release of testosterone triggers "male" development.
The Y chromosome DID evolve from the X, and is much smaller.
However, that doesn't mean that males should have been females. Sexual reproduction was one of the most successful advances of evolution.

Men have XY because:
1. It allows survival.
2. It promotes sexual reproduction.
Simply put, all men actually have the genes found on an X chromosome. The only difference is that they have only a single copy and alterations on their single copy has a greater influence on their ability to survive and reproduce.
This alters their reproductive ability to reduce the likelihood that manifested genetic pathologies are lost in that generation.
Because of this combination, the loss of genes that are not required for reproduction off the Y-chromosome's ancestor was both not critical for those who first had the mutation AND was actually adaptive as a species...
So, that's why the Y is the way it is and the X is the more stable of the two...
(Note: Flaws in the Y tend to affect reproduction and are, by definition, more difficult to pass on making it stable in a minimalist sort of way...)

It's not "missing," it's a different chromosome. They were formed properly and are quite successful; that's why many animals (and all mammals if I'm not mistaken) exhibit sexual dimorphism- because complementary differences are effective. That said, women don't really use both of their X-chromosomes because of X-inactivation anyways. Men still have nipples because they are basically vestigial, and it's a lot easier for evolution to MODIFY rather than just cut out completely.
