I seem to remember that Storm and Megneto both were considered 2 of the most strongest mutants in the Marvel universe. But how come they are not considered omega level mutants but instead Iceman, Jean Grey are considered to be one.

Iceman is not considered Omega. If I remember correctly, in the 198 files Iceman is one level below Omega; however it does say that he has been Omega at several points (once when Jean Grey did something to him and allowed him to be at his full potential). Iceman is supposedly content with his power level, so 198 did not classify him as Omega. If I'm remembering correctly. As to your main question of why Storm and Magneto aren't, I'm not too sure. I'd assume it's becuase in the mutant species there are just to many that have more power than they do.

If you already have introduced mutants at the highest possible power level, what's the point in trying to develope further stories, it won't be interesting. So you make room for Jean grey with the Pheonix force, or Professor Xaviers son with his personalities intact, etc to give the heroes something to fight against that is more powerfull than they are.

Of course, this has been taken to ludicrous levels recently. I will not abide a beast that is feline.
