I've been trying for over 48 hrs still not much luck on the net.

Eeewwww. That's a tough one. But it depends on what "affordable" is to you. There really is nothing decent under $100 a night.
Here's what I do. I go to Hotwire.com - where you can specify your dates, and a general area of the city. They will give you a price, a 'star rating' ( according to people that have stayed there ) - and an idea of what brand names it could be. The only catch is that you don't know the hotel until you book it and pay for it by credit card - and there are no refunds. Personally, I have had decent luck with this (most recently in San Jose).

Try Oakland or the east bay. Go to expedia and look for hotels across the bay, or in the peninsula. The east bay is better though, since you can just ride BART under the water, or take a ferry. Once you get on BART, you can get off almost anywhere downdown, including Union Square, where all the shopping is. From there, just take the cable cars. Try Alameda too.

The Best Western near the Civic Center is nice clean and usually areound $50 a night. It is near everything and seems to be in a safe area we have stayed there often. Plus it's right up the street from a Starbucks but then what isn't these days

Depends what you think is "affordable". I have been looking myself, and you can get a decent one for $100...however, for a little more like around $175 you can rent a HOUSE in Sonoma wine country about 45 minutes out of town with great views/hot tubs etc.
