Try William Peter Blatty's, "The Ninth Configuration" (originally released as "Twinkle, Twinkle, Killer Kane")
Briefly it's the story of Colonel Kane, who comes to a secret military hospital in Oregon during the Vietnam conflict to oversee the care of patients with deep psychological traumas. His methods are unorthodox, and realization comes that the Colonel may be more seriously troubled than his patients.
An intensely funny, disturbing, and ultimately redeeming story--intelligent, well-acted by a great cast, headed by Stacy Keach, and a standout performance by Scott Wilson, as an astronaut terrorized by the thought of space, and God.

One movie that I think about often is 12 Monkeys. The ending really freaks me out! It's definitely one of those that makes you go, hmmm... I believe it had Bruce Willis in it?? I'm forgetting the main character. I think the whole movie was weird, but that final "ah-ha" still gets to me, and I saw it over 10 years ago.

The Usual Suspects is great. Check it out if you've never seen it. The ending will make you rethink the whole movie.

I like Charade. Its an older movie with Cary Grant and Audrey Hepburn, but it keeps you guessing til' the very very end.
