The penis is just tissue and blood, kind of like hitting a muscle.
The balls are like internal organs like kidneys with no protection - very painful to a direct hit.

Because;
The shaft is more like inflatable muscle and evolved to take some pressure (due to penetration etc) while testicles are small bundle of nerves and veins in a sack. When kicked, a soft penis can absorb some of the hit but testicles can not and sends a very strong signal of pain to the brain.

If I laid my penis on a table, only my penis, and dropped a heavy book on it I'd be find. If I dropped the same book on balls I would probably puke. The testicles have more nerves or something (I guess) and when you get a good shot there the pain shoots all the way up into your stomach and can bring you down real quick. I did know this one guy who recovered from crotch shots real fast though, he said he refused to wear a cup in soccer so he cot hit so much he'd gotten used to it. I guess can deaden yourself to the pain eventually.

because usually the hit comes from a lower angle which usually hits the balls firts and that hurts let me tell ya.
I would say ahhh my shaft if i was kicked straight but normally thats not the case.
