I was wondering if the kennedy half in the proof set is supposed to have a dimple near his upper lip?

I have not heard of such variety as well. It could be a striking error when a foreign object falls in between the planchet and die when a coin is struck, causing a dimple. I guess someone needs to see the coin before giving you any further evaluation. Try to compare your 1969 Kennedy with this below:

Then you'll have your answer to whether a 1969 proof is supposed to have a dimple.
