I always find that the Lonely Planet guides work the best because they tend to offer good info on how to get to places. If you want something that is pretty and nice to look at with lots of pictures, try the Fodors or Doris Kindersley guides -- they are great to get you excited about visiting places and are a great visual reminder of places you visited after you conclude your trip -- they stink when it comes to figuring out how to get from A to B, though...

I am sure that there are many good books and sites out there, but from my experience, the National Geographic Country Guidebook on Japan has so far been the most informative, precise and interesting.

Lonely Planet (lonelyplanet.com) guides are great. They include the cheaper options as well as the more expensive.

Fodor's guides include only the more expensive issues.

Frommers is pretty good. It's what my teacher is having us use for our trip to japan this summer.
