Like WYn mentioned the Japanese Youth Hostel Association is a good place to find nice lodgings. I've stayed in them in places like Nikko and I loved their clean spacious rooms and the hot springs bath. Other options besides the Youth Hostel are the Japanese Inn Group or Welcome Inn Reservation Center (WIRC).

At WIRC you can find rooms in Tokyo as low as ¥2500. They even have a capsule hotel in Akihabara for ¥3900. =-p

here are some ideas:

adult 3500 yen per night

using "cheap" and "Tokyo" in the same sentence must be an oxymoron.

This is the cheapest backpackers in Tokyo. It is convienient, friendly and a good place to meet other backpackers. Backpacking in Japan is fine, people are friendly towards 'foreign' people

first of all, i dont recommend backpacking in japan. specially tokyo.
people dont hate foreigners, but they avoid foreigners because of the language difference.

well capsuel hotel is cheap, like 3,000 yen per night, thats like $28.

just use sleeping bags like homeless people
