First get a park hopper, it will allow you to see more. After that it really depends on what you like. If you are in to coasters try to go to all of those.
Here are some favorites of mine
Magic Kingdom
Splash Mountain and Big Thunder Mountain (get a fast pass for one, stand in line for the other)
Pirates of the Carribean (they just added Barbosa and Jack Sparrow, can't wait)
Space Mountain (get a fast pass and work your way around tomorrowland while you wait)
Other tomorrowland stuff to do while you wait
Buzz Lightyear (I love this), Stitch (mixed reviews so judge by the line), Monsters Comedy Floor should be open if the line is reasonable try it.
Astro Orbiter and TTA both nice but only if you are waiting for your fast pass
I love fantasyland Pooh, Philaharmagic, Small World, Peter Pan, if you can enjoy the time acting like a kid go here, but it will take a lot of your time as the lines here are the worst, so look at your time and pick the ones you want to do most
Spectromagic and Wishes are amazing, so try to see them one night.
Epcot
Test Track and Mission Space (get a fast pass for one wait in line for the other)
Living Seas (just redone very nice)
Illuminations at night (If at all possible see this show. It is one of the best on property)
MGM
If you like coasters do Rockin Rollercoaster and Tower, but if you can miss those, skip this park. It is nice, but my least favorite and since you only have 2 days, I would skip it.
Animal Kingdom
My favorite park. This and Magic Kingdom should be the bulk of your time. This park closes at 5 so you could get here early and then take the bus to EPCOT and ride a few rides and see Illuminations
Be sure to see (But see as much as you can it is all good)
Tough to be a bug
Lion King
Safari
Kali River Rapids
Tree of life
Other than that, get an autograph book and get pictures with characters. Drink plenty of water, watch out drinking soda, and HAVE FUN!

I have been to Disney several times, and I know that most people are recommending the Park Hopper, many parks, etc., but I guess I would not do it that way. I would pick out the two parks that I think fit my interests the most--Magic Kingdom has great and the most rides; Epcot is more adult geared with the different countries, but also has a few rides. MGM has some good rides, but also some very good stage shows, and Animal Kingdom would be the one to choose if you really like zoos and animals. Sea World is also great--has shows and rides, and Universal also is good--rides, shows, etc. but I don't think they do it as well as Disney. I would then pick the two that interest you and spend the whole day there and fully enjoy that park. It takes a lot of time running from one park to the next and if you park a car, that adds $10 at each park. We were just there, so know the prices very well. Each park runs about $71 after tax is included. A park hopper adds onto the price of the ticket and with only two days, would really run you all over the Disney complex. Don't try to do too much in such a short time. Pick what you really like and enjoy it to the fullest.

You didn't mention whether or not you are traveling with children...
If you get a Park Hopper Pass, you can do one park in the morning and another in the afternoon. This will allow you to hit all four in two days. For souvenir shopping, hit the big gift shop at either Magic Kingdom or Epcot - best bet for one-stop shopping.
Animal Kingdom: Start out with the Kilimanjaro Safari. If you go earlier in the morning, you are more likely to see many animals. It is the "must see" at that park. I would also high recommend the Festival of the Lion King. It is a fabulous stage show. If you are in to the adrenaline rides, check out Expedition Everest.
Epcot: Don't miss "Soarin'" - they have a fast pass for this, but pick it up early as they tend to go quickly. If you do the fast pass, you will have an opportunity to check out some of the other attractions. There is a great attraction "Living with the Land" in the same building. If you have time to do any of the "World Showcase" there are many worthwhile things to see - short on time? Take the boat across the lake and see half of the countries.
MGM: Tower of Terror and the Rockin' Roller Coaster
Magic Kingdom: The Mountain Tour - Space Mountain, Splash Mountain, Big Thunder Mountain - skip the "Stitch" ride - not worth the wait.

Ok, if you are going to magic kingdom these are must sees and do's! Cinderella's Castle, Space Mountain, Splash Mountain, Pirates of the Caribbean, and Big Thunder Mountain Railroad.
Epcot:
You must go on Mission Space!! It is an amazing thrill ride and it actually feel like you are going into space. Fast Track and Soarin are also must see's. There is a new Finding Nemo ride that is supposed to be amazing too. There is also a ride in the big Epcot Ball and that is fun.
MGM: Tower of terror is a must and who wants to be a millionare. Also Rockin Rollar Coaster is really fun.(Tip: Make sure you get a seat in the middle of the limo, not front nor ack because it is really jerky if you sit there!!) I personally would not reccomend going to MGM if you only have two days. It is the least fun out of all the parks and has the least amount of attractions.
Animal Kingdom: Expedition Everest is very fun. I would have to say it is my favorite ride at Disneys parks! Then I would see Its tough to be a bug and the Safari ride are also very good. There is a raft ride there that is fun but I would not go on it if there is too long of a wait because it is very short and not worth a long wait.
There is nothing I would not reccomend doing because to me it is all fun. One ride that is not quite as fun as the rest is Autopia in Tommrowland in Magic Kingdom. Unless you have small children who want to drive I would not do this attraction.

There is nothing that I don't like at Walt Disney World, so I would recommend do everything. Get a park ticket with the park hopper option on it so you can go to more than one park in one day. Go to two each day. Day 1: Start off at MGM-Studios and then go to the Magic Kingdom. Day 2: Start off at the Animal Kingdom and then go to EPCOT. MGM and Animal Kingdom aren't as big and don't have as much to do, so start off with them and make your way to the bigger parks. One reason to go to the bigger parks last is they have better fireworks shows. Animal Kingdom dosen't even have one. MGM's is pretty good, but the Magic Kingdom's is better, so finish there. Magic Kingdom also has two light parades at night. One is called Spectromagic and runs down Main Street before or after the fireworks I think. (It's been a while since I've been.) The other one is the Electric Water Pageant on the Seven Seas Lagoon in front of the Magic Kingdom. You can also see the fireworks and Electric Water Pageant from the resorts that border the Seven Seas Lagoon and Disney's Contemporary Resort. (It's inside the Magic Kingdom.) The resorts that border the Seven Seas Lagoon are the Grand Floridian Resort and Spa and the Polynesian Resort. They both have beaches on the Seven Seas Lagoon and are across from the Magic Kingdom. I did all parks in 2 days. You want to spend most of your time @ Magic Kingdom & Epcot. at MGM go on Muppets, Tower of Terror, Rockin Roller Coaster & see the car show VERY fun & possibly Indiana Jones Show. Animal Kingdom has a great lion king show, Yeti ride, Tough to be a bug, water tube ride & safari ride thru. Then spend rest of days at other parks! Definitly go to Magic Kingdom... Space Mountain is so much fun... Then my favorite is MGM studios. Try Rockin Rollercoaster and The Tower of Terror... Those are fun.

u have to go to magic kingdom they have the most awsome rides
to save time get a disney pass so u can go on all the rides w/out having to get a ticket every time

ok you have to go to Universal Studios you also can go the Sea World. You also have to go to Epcot and Animal Kingdom. And you have to go to MGM Studios.
