Energy and mass are interchangeable.
E=MC^2 explains that a certain amount of energy is released when mass is eliminated and the same amount of energy would be eliminated in the creation of mass.
It is the combination of energy and mass that is conserved, not each independently. Separating two objects transforms kinetic energy into gravitational potential energy. The expanding Universe has caused huge amounts of mass to be farther apart than it was originally. Large amounts of energy have been consumed in creation of gravitational potential energy.
